What are the causes of this.

And anything I could do to fix?

+book says its carbon deposit and is cause of rich mixture or pre-ignition

Fix your charging problem before you mess with anything else. trying to diagnose 5 things at once is pointless.

Agreed, a low battery will cause high RPM stumbling.

Had the same issues when I had a small battery. Got a full sized battery and fixed it instantly.

After fixing your battery issue if it still sputters under boost recheck
the gap on the plugs depending on how much boost you are running you may
have to close the gap down even more on the spark plugs......

You made sure the battery was charged before you put it in right?
You dont want that new alt. doing all the work, itll just wear it out/possibly go bad.

Yeah if the voltage is low it can cause that fuel pump to not have enough juice on the top end. That being said it doesn't look *that* lean to me. The flash on the camera may make it look more white than it is. The first pics look gray like what you want. Doesn't look like its too far off.

Is your engine blowing black smoke when you get on it? Those plugs are showing you're running quite rich.
